Games where mages benefit much from building and using laboratories? Labs for making potions, equipment, new spells, and casting rituals.
Cataclysm's Arcana mod does this with fleshed-out preparation and crafting. Dominions, inspired by Ars Magica, does this too but is more abstracted, and the preparation is mostly making mages spend turns researching and finding resources.

I do recall a Skyrim house that had the option to build a mage tower as a part of it. Not sure how beneficial it is on paper, but it was cool to see the option there.

In the Atelier games, the protagonist has to use his/her Atelier to craft his consumable spells and magic items for use in combat. Lots of frost bombs, etc.
Minecraft - Thaumcraft has a lot of magical crafting, including building alchemical machines to filter and mix crafting ingredients.
