Lots of RPGs feature pets/mounts/creatures that you can acquire, be it a ranger taming an animal or being able to acquire many types of different mounts, but it seems you can only interact with the creature in superficial ways like initially taming the beast or fishing up food to feed it. And then that's it. And your chosen pet almost never appears in cutscenes, even though your highly customizeable character might appear in cutscenes. Even in the mainline Pokemon games, the $150+ billion USD franchise that centers around fantastical creatures, the most interaction with a creature you can have is it following you around in Heartgold Soulsilver, and it never appears in cutscenes. There have been a few games that let you interact with a creature more, like The Last Guardian with you having to work with Trico to solve puzzles, Hey You Pikachu came with a microphone that allowed you to try to speak key words to Pikachu to get him to do things. But in both cases the creature was preset for you by the devs and could not be swapped out with a design of your preference.

Are there any games I am overlooking here?

That LAST part is what concerns me, because the OP is an infamous weeb. Weebs are infamous for their deviant sexual habits. Furry, bestiality, no depravity can be assumed to be beyond them.

In Pathfinder: WoTR you can have a dragon on Azata path. But technically it's more like an extra companion than a pet.

KCD has an animal bond mechanic of sorts: positively interacting with your dog (giving treats or pets) increases your animal handling level that then allows to take perks that unlock new possible commands for the dog (searching, attacking enemies etc).

Dragon Age Origins' dog is a functional party member, though obviously less relevant plotwise, but enough to get some lines (barks, growling) here and there during dialogue, and can even be one of the options to prison break you, among other things

Aside from the superficial "You can pet the dog" feature that seems to make its way into everything recently. Both ATOM RPG and Persona 3 have a dog party member with dialogue dedicated to them throughout the game. But those are "preset for you by the devs"... I can't think of any RPGs where you can select a creature from a large list of potential 'pets' that then also provides much interaction beyond using it as a fighting party member.

I'm surprised to hear that the newer pokemon games haven't expanded their possible interactions, then again perhaps that is for the best.

I think there's a good reason for this as pets usually have large variety and animating them in cutscenes may be a nightmare as they usually have different skeleton structures.
I guess animal companions in general are just more of an auxiliary thing so they are not developed much. It may be a good idea for a specialized RPG where you play specifically as an animal tamer and can make your own party from different animals. Proper Rexar RPG when? :scratch-pipe:

You can create custom succubus companions in Baldurs Gate 3 with mod.

UO let you tame all kinds of stuff. Pet slimes, pet dragons, pet nightmares. Even pet hellcats that came in two sizes, a cute little firebreathing kitty or the big model.

In NetHack, a pet is any tame monster that accompanies and assists the hero throughout the dungeon. A pet's loyalty to the hero is measured by its tameness, while its desire to retrieve items is measured by its apport—a pet that survives and wins enough fights can sometimes even grow up into a stronger form.
Pets will try to avoid known traps where possible: if leashed, a pet may also "whine" or "whimper" to indicate that a trap is near, even if it has not been formally detected yet. A pet has a 1⁄40 chance of stepping on a known trap anyway if passing that trap is required to follow the hero.
Pets tend to avoid squares where a cursed item is present, and a message is printed if a pet does enter such a square—said message will give the name of the item on top of the pile if there are multiple items, and this will not necessarily be the cursed item. The message is not displayed if the hero displaces the pet onto that square, or else if the pet wants to eat any food present on the square. Divine minion pets are not bothered by cursed items.
Pets are generally the only monsters besides the hero that are concerned about nutrition. A freshly tamed pet's hunger starts out at 1000. The general diet of a pet depends on its monster type, and eating for pets (and monsters in general) also functions much differently than it does for the hero: When a pet eats a food item, the item is split from its stack if applicable and eaten completely "at once", rather than being gradually eaten over a span of turns; the monster is instead made immobile for the same amount of time, and generally finishes a meal around the same time as a hero of the same speed would. Most pets that are inediate usually do not become hungry and will not eat food, but also cannot have their nutrition or tameness increased by feeding them.
