Well for starters, my method would touch upon this point that Oyster mentioned;

Not only in RPGs but also in pretty much almost any form of media they appear now, individual elves - for reasons - have to be "equal" to individual humans which is just pure ********.

What I would do first is to make elves an unplayable race just like how dragons are and justify it in-game as elves being just too OP because when you consider the fact that they're supposed to have natural affinity with magic and can live thousands of years, an adult elf should be like a one-man-human-army of sorts.

If an elf were to accompany a group of humans, then the plot should make it abundantly clear that the elf is a being who's simply superior in any imaginable way to all human chumps.

The closest I've seen to this idea is the anime Frieren where the protagonist is someone who is quite disconnected from humans and has a hard time understanding their sense of passage of time and things like that.

Well I could leave half-elves to be playable as a compromise, because I do genuinely believe that if you're someone who grows at a slug pace and can live for centuries, then by the time you're an adult elf then chances are you're already a level 20+ archwizard who can fart out meteor storms on a whim.

It(how modern aliens are seen) would be closer to how elves seem to be portrayed from what we know, they're clearly not always considered malevolent, but many malevolent things are blamed upon them, people want to keep them away, etc., But at the same time, there's obvious evidence of them being benevolent in some form, typically in providing advice or giving gifts.
