House is a 300 yrs old frail man on a life support, he looks like a mummy and he's forced to hire random hobos (like the Courier) to do his bidding. He's not going to live for much longer unless he comes up with a way to transplant his brain into a younger body or something like this.
Even if his original body is failing (which I don't think is true), he can do the brain jar transplant to get a few more years if not decades.
And even then, 'one person at the helm' is not the most stable political solution, even if this person is a wholesome genius libertarian chungus. House would've been the most stable option if his plan was to take over NCR and restructure it into something more optimized, or if he had children/heirs that he mentored.
Again, NCR is overextending itself into Nevada and can't do jack **** to secure its territory there, nevermind actually stabilizing it. House is better off having nothing to do with NCR other than pump their soldiers for money on their shore leave.

The Courier IS that heir that House mentors if you decide to follow House.
and Yes man is even worse, because it means that the power is now in the hands of an unpredictable scheming backstabber, who one day walked in and killed/betrayed everyone for his own gain.
That is only one possible characterization. The Courier could be a total psycho killing everyone in sight with only Yes Man remaining or a man of principle that fundamentally disagrees with House/NCR/Legion, etc.
If I was an even bigger sperg with an even higher opinion of my own writing skill, I would make a mod that rebalances the lore of the four factions to make them equally viable as inheritors of the Mojave. That is, once OpenMW adds New Vegas support sometime in the actual year 2077.
A greater emphasis on the fact that the Legion is the only faction that has a proven track record of being able to hold and protect large swathes of territory. House only cares about his little snowglobe fiefdom of New Vegas for the foreseeable future, the NCR is plagued by raiders even in the interior, and the game only has a draw distance of 5 blocks.
An alternate path for the NCR where you do actual diplomacy instead of being forced to work with Colonel Psycho ***** to assassinate a foreign head of state that the NCR has a peace treaty with, just because she personally doesn't like him.
House has to have drawbacks. He's too cool. Sucks, but that's the way it is. It has to be bad enough to turn people off of him.
Having to wipe out the BoS certainly qualifies. But I don't want to. Yes, that's the point.
Health issues / biodegradation? Boring and predictable. We already have a faction with a 'held together by a dying strongman' gimmick.
Some major character flaw, like outright sociopathy rather than merely necessary pragmatism? People will just post gigachads.
The realization that he's not as smart/rational as he seemed? Undermines his core appeal.
His tech is breaking down, and only some herculean trek into the monster-infested wilderness has any chance of finding replacement parts. It will be an almost impossible task putting the scavenger up against insane odds. Oh, did somebody say 'quest'? Yes, I've done some of those, thanks for asking. Whatever the drawback is, it has to be a fundamental, systemic problem with the faction, not just another exciting challenge to overcome.
Some huge external threat that can be avoided by siding against him? That just makes him the underdog in addition to being an immortal handsome genius, which makes him even more appealing.
The Yes Man path has to make it very clear to the player that the courier-in-lore isn't nearly as unstoppable and incredible as the courier-in-gameplay (as I mentioned in an earlier post). Even with your securitron army and whatever friends you've made along the way, you will be working yourself half to death trying to keep your little kingdom from cracking in a thousand different ways. Not much time left over for Big Ideas.

If you fail the medicine check, House says that the reason why he doesn't put his brain into a robot is because no one ever keeps their personality when that happens. He's seemingly unaware of what the Think Tank have accomplished but all those people have also gone insane so that's a pretty lousy outcome.
I figure if his physical body did end up failing beyond his life support system, he'd make an AI version of himself to carry on like Jane. "Sugar, I may be a robot on the outside, but on the inside, my neuro-computational matrix is an exact copy of Mr. House's favorite girl."
