And these games take 100+ hrs to complete for each instalment. Imagine being this invested in a continuous plot only to have it end up being gay.

Pokemon Mystery Dungeon: Explorers of Sky (the second half of the game is about saving the future dark world)

Final Fantasy XIII-2 (the game is about travelling to zones set in different time periods, good aesthetics and fun combat)

The game Rusty wants doesn't exist as far as I know. You can't dynamically change the plot of the game as you play, Singularity does so at the end which is probably what most games would do with the concept. You do however have access to time powers through the TMD and can alter parts of the environment (and turn enemies into skeletons).

Titanfall 2, though it's only part of the game.

Radiant Historia - it's a jRPG without a gay protagonist that allows you to travel back and forth in time to change outcomes.

Blood Omen / Legacy of Kain - time travelling shenanigans become a central focus in the second LoK game, but they're all worth playing if you're a storyfag. One of the rare depictions of vampires where they're not ragining *******. Of note is that the time travelling is part of the storytelling, and not a gameplay mechanic.

Prine of Persia: Sands of Time - pretty neat, if simplistic platformer from back when Ubisoft could make good games. Sequels are of uneven quality.

You can alter the plot in Wrath of the Righteous if you play the Aeon path specifically, but I assume you already knew that. I've yet to finish an Aeon playthrough, so I have no idea how on-rails that process is or if you have a lot of flexibility in the matter.
