Hm, Lineage 2 is not the first game for me to think in terms of dungeons but I liked Forgotten Temple, Garden of Eva and Devil's isles visually.

In terms of the overall story, atmosphere and encounters I liked ATOM RPG's bunker 317. Overall, I liked exploring bunkers there.

It doesn't have the payoff you'd expect it to have when you reach the remnants of the expedition though.

I assumed that was the requirement otherwise I would have brought up some of DDOs dungeons which are certainly some of the best ones I have seen.
